I had no 16 ship minis in my supply when at the end of the era I fulfilled the Leadership goal, and should have been able to place one of my ship minis from the board (map) on the goal tile.
It should automatically be from the supply (in theory you could choose this), and only from the board when the supply is empty.
Note that in solo mode the Slavers should also be able to do this (randomly select which ship mini from the board to place on the tile).
See section 12.5 (page 34) of the rulebook: "... places a ship of their color (from the supply or the map) on the
galactic goal tile". -

Tested with for a player and for automa.
